More Variant Confusion

I'm perplexed on how this new version handles variants.
I have 2 products with 2 possible variants.
When I add the characteristics then add the files (these are DL products) that have been already ftp'ed up by specifying a path and clicking OK, they don't appear in the Variant file list at all- Instead they appear on main product page.

On the other product, a product that already existed before the upgrade, I have one variant that shows the file on the variant file section and the other that's empty on the variant tab but appears on the main product page.
I'm confused- how should this appear and shouldn't I be able to see the files in the Variant tab for each type?

I installed the latest 7-15 update.
It is still shifting the variant files over to the main product page on save.
It initially puts them into the proper position under 'files' in the variant tab, but it removed both and shifted just one to the main product page on save.

That seems to have fixed it, BUT the first time I assigned a file to one of these variants (one of two) and saved it lost one.
I re-did it and it held.
I'm using JCE as the default editor and on the main product page each time I save (or hit OK) on the variant it created another 'Toggle Editor' which might indicate some kind of clash.
Maybe J 2.5 is the culprit, I don't know...
