HikaShop sends several emails.
1 When the order is created, the "order creation notification" email is sent.
2 When the order is confirmed automatically by the payment plugin after the payment the "order status notification" email is sent.
3 If you change the status of the order to "shipped", you can choose to send an "order status notification" email.
So I understand that you want to have the "order status notification" email to be different between point 2 and 3, is that right ?
In that case, when you edit the "order status notification" email via the menu System>Emails (Business edition only), you have a "per status override" button for each section of the email which allows you to customize the email differently for each order status:
