Customer Registration just for shop?

I have parts of my site that I only want registered users to see after paying a subscription. But I want my shop to be available to all. So can I have registration for the shop totally separate from general site registration? At the moment they are the same. If this is possible please can you explain how.

I think that the best way in your case is to use the groups, in the product page (in your case the subscription product) you can set a value for the option "Groups after purchase".
The user will have the new group after purchasing the subscription, and restrict the desired products to this custom group.

By this way, the desired products will be available only for the users who has bought the subscription product.

Thank you for that suggestion, it's a great idea, but unfortunately my content restriction is based simply on registered/unregistered users. So certain articles are only available when people sign in and anyone signing in for the shop would get access to the rest.

Is there no way to either skip registration for the shop - as for a quick purchase it is a bit long-winded having to get the authorisation email etc - or to have a different login for the shop from the normal Joomla one?

You can change the registration option to "Simplified registration" in Configuration > Checkout.
This will use a simplified registration without the email.
