I may not be linking correctly...

I have had my site active for a while and recently found that I was copying lots of (SEF enhanced) addresses from my brower and using them as internal links in articles on my site. After changing SEF programs I found out that it was a very bad practice as it made the links not work anymore. I have corrected all of them (using internal joomla links), but now I am looking at my main menu. ( www.honeyflowfarm.com )

My menu is working but I may be doing something improper. I have links to many hikashop categories that I made them the menu manager but they are "external links" made from my browser.

I have found that I can change an external link like:
www.honeyflowfarm.com/Purchase-Beeswax-C...-purchase-honey.html (SEF link)

to one like:
www.honeyflowfarm.com/index.php?option=c...egoryName&Itemid=652 (Non SEF)

I still do not think I am doing this correctly. How do I link to a category without using an external link?

When you want to directly use a link in a menu item, you should use such link: index.php?option=com_hikashop&ctrl=category&task=listing&cid=30&name=purchase-beeswax-candles&Itemid=652

That way, the SEF system will dynamically convert the URL and if you change the SEF system, the new one will still be able to adapt. Likewise, if you change your website domain, or migrate, or do a test website, etc, the link will still work with the new URL of the website.

Should I do this through an external link like I do now - or is there a better way through hika-program-categories etc. I want the link to look like it does at present and show the category like I do now.

I'm not sure what you want to do so hard to say.
Normally, when you create menu items you use a hikashop type and then configure it like you want. But then you don't have to enter any URL.
