Shipping rate applied to each state/zone?

Is there anyway I can automatic apply shipping fee to a specific State. For example, if my customer order from New York so the shipping fee is $10, other customers order from Boston then the shipping fee is $15

You'll be able to do it by creating 2 manuel shipping method, and by setting the "zone" option of the first method to New york and to Boston for the second.
Hope this will help you a little.

why I dont see the "zone" option in shipping method?

You'll find this option through the "restriction" tab.
